I think that first Fullmetal Alchemist anime is a pretty strong case for how to do divergence right, as it'll probably be remembered as one of the most awesome anime ever made up until this point. However, a lot of times, it seems the animation studios just go and do some pretty bizarre things with their story and end it all different and wholly worse. Of course, the other option (for longer shows, at least) is to do a ton of filler full of fail. Like Naruto. Seriously, that show can just go die and get sent to a special part of Hell.
